It was raining out, and I was crating when an an enderman teleported into my house. Result, dead enderman. How can I keep that from happening, short of lowering my ceiling. I don't like 2 block high ceilings as they feel cramped. Would placing top half slabs on the ceiling fix it? That should make the ceiling 2.5 blocks high, still not cramped.

Don't build your house out of dirt like a noob. That would be a good starting point. Endermen can't pick up most blocks, just all the different types of dirt, flowers, and one or two others. If you really want to enderman-proof a house just make every room a low ceiling. They're 3 blocks tall after all.

In both I've had Endermen teleport into my houses and stick around until I made an effort to annoy them in some fashion. No rain and definitely no lighting problems.
